While Cait Sith from FF7 was really annoying, the character was cute looking. You can't deny a robotic cat on top of a wind up toy looking machine is cute.

The cutest video game character for me is ViVi from Final Fantasy 9. I love how tiny and clumsy he is, and his personality really sells on the cute factor. Of course, Pikachu is pretty cute too.

When I was younger I always liked Jak from Jak and Daxter. I didn't play that many games back then but I always thought that he was cute. I'm sure that there were other cuter game guys, but that was the one that I always liked.
